If the Mixup is connected to the output jacks in the 104hp 7u case via the jumpers on the back panel, are the outs on the front panel still available?
I’d like to use the front panel outs to a headphone module (not Intellijel headphones).
Yes, connecting the rear Chain Out does not affect the main MIX OUT L & R.

Also, in the manual it mentions that using the jumpers to the case outputs makes them work as unbalanced outputs. Will the unbalanced outs be good going into an audio interface?
Yes, it should be fine. Just be aware that unbalanced connections are more susceptible to noise.
